Methyl 4-aminothiofeen-3-carboxylaathydrochloride wordt ook gebruikt als uitgangsmateriaal bij de synthese van 1H-thieno[3,4-d]pyrimidine-2,4- dione (T344325) dat een analoog is van thieno[3,4-d]pyrimidine en kan dienen als een fluorescerende sonde die niet-overeenkomende paren detecteert.
